The call reported that a woman had been stabbed on the Yamanote Line, one of the busiest routes in the city.
The woman has been arrested and the conditions of the three injured men are unknown, the spokesman said.
Kyodo news agency reported that none of the victims were in danger of dying. Public broadcaster NHK initially reported that four people were stabbed.
East Japan Railway Company said the Yamanote Line was briefly suspended due to a "train incident".
Akihabara Station, traditionally home to electronics and gadget retailers, is a tourist hotspot in Tokyo.
